No, when you hold the Fn key, the keys without special functions (for example "RTYU") send the exact same codes whether Fn is pressed or not. So if your O/S is set to Dvorak you'll get "PYFG" for the same keypresses whether you hold the Fn key or not.

Are you talking about the functions like the built-in cursor? Even when I put my OS in Colemak, the cursor function is still on the same keys (i.e. it changes to Fn + WARS instead of Fn + WASD).
